From his freshman through his junior seasons, he.hit .401 with 21 homers and 71 RBIs while pitching 88.0 innings with a 1.65 ERA and 115 strikeouts. He was an all-state selection as a sophomore, junior, and senior while being named the #27 high school prospect in the nation by Baseball America, AFLAC All-American as a junior, and a 2007 USA National Team member.

As a freshman in 2010, he appeared in 48 games (44 starts) hitting .323 with 45 runs, 11 doubles, seven homers, 36 RBIs, a .409 on-base percentage, and two steals.

Shaffer started all 63 games with a .315 average while leading the team in homers (13) and RBI (55). He also stole eight bases in nine attempts. He played the summer of 2011 in the Cape Cod Baseball League with the Chatham Anglers hitting .263 with six homers and 22 RBI in 36 games played
