So he could have potentially checked the legal gun at Greenville. Goes about his business in NYC. Then tries to check the legal SC gun (not legal NY gun) at the airport. At that time, he's arrested for a loaded 'unloaded gun', illegal 'legal' gun in his suitcase.

No. He would have had to have checked the weapon in a locked case with the ammo packed separately. Nothing appears to mention a lockable gun case or an attempt to put the weapon on the plane as checked baggage. It does however look like an accident that happened more than 1500 times in airports across the US in 2012.
I heard of a case in IL where several hunters headed to MT for a hunt hit a flight delay in Chicago OHare. They retrieved their rifles as requested by the airline and checked into the Hilton just outside the doors. The following day as they entered the airport, they were arrested as they attempted to enter the airport to check their rifles.

No, it states he advised the airline at check-in. He didn't go through security. It doesn't mention anything about the gun and ammo NOT being in a case. It does mention the gun was registered in SC but not NY.
